Paying first was not my ideal plan, but I wanted to stop the stress of the balance hanging over the company while we sorted out the larger dispute. Now that the payment has been made, I do not want to sabotage the refund or abatement request by sending a thin Form 843 package that looks like a complaint more than a claim.

What I want is the practical structure of a serious Form 843 file. If the IRS expects the notice, the payment proof, the code section, and a focused explanation tied to evidence, I would rather assemble that deliberately than treat the form like a cover sheet for a random stack of paper.
